Maildir Issues - Dovecot IMAP

I just switched from mbox, to maildir format, and am having troubles getting everything "working".

First Issue:
 -No inbox shows up in my folder list

Second Issue:
 -I see e-mail in my inbox (clicking on the top e-mail link), but it is my legacy mbox inbox

Third Issue:
 -My new e-mail is not showing up in my inbox (see above), but I can see that there are maildir files in the "new" folder in Maildir

Fourth Issue:
 -I can't delete e-mail from my inbox, error saying it can't move it. However, I can move e-mail message from that inbox to new folders that I create

I have imap_root set to ~/Maildir
I can see my Sent e-mail folder, but no "Trash", seeing as it won't let me delete.

Any pointers would be greatly appreciated.

Okay, I fixed several of the issues.

The e-mail not showing up has been resolved by modifying the mail_spool directive in Exim. I had some left over attributes from my Maildir setup, which were flagging e-mails incorrectly in the spool file. Hence, dovecot was ignoring them due to a mal-formatted message.

I can also delete messages now, which was probably related.

The last issue, is still the one with my Inbox not showing up as a link in the folder list. I'm fairly sure this has to do with me using imap_root set as ~/mail, but I don't want to change this. My spool file is in /var/mail/%u, so I'm assuming it doesn't show up as a link as a result.

Any help with this last one?
