Adding functionnalities to the basic interface

Hello,

Here's my "problem" (not really a problem per se, more like a request from a never satisfied manager) :
We're providing a webmail using roundcube to people from 3 different educational entities. Since obviously each of them want a personnalized interface, skinning roundcube a bit looks like the best solution, but...

I don't know how to do it.
My first guess would have been to toy around with the header.html file, rename it in header.php, add the functionnality, and then modify all files referencing it, but the roundcube:include call isn't quite content with that and the php code just shows as :/

Is there some way to do it ?
