I have two separate departments that need to access RC webmail.  I want to be able to configure them to use different login pages and different plugins, etc.  BUT they use the same mail server and I want them to use a single RC database as well.  Are there any problems with this setup?

there shouldn't be any problem with that. using the include_host_config config option you can change the config of a single version of rc based on the host name used to access it. you should consider that as then you would only need one copy of rc.

No problems with that at all, I do it on my server. One URL for normal, and a second instance that allows multiple identities.
