Is there a way to trigger the spam and ham commands of markasjunk2 plugin also when moving messages to spam or inbox folders?
I mean, this has to be set on roundcube 'core' or can be done directly on markasjunk?

i think that should be possible you just need to use the JS events for message moving to call the markasjunk2 functions.
