Read flag setting in the application

Hi,
Using RC 1.2.5 . Iam reading the mails in a particular mailbox using a crime batch script. The batch will read the unread mails in the mailbox. But the mails that are read by the batch is not set the read flag. Why this is happening? Is there a way to set the read flag in the mails that are read already?
